I am installing new axle bearings in my 12-bolt housing. Is there a positive stop that the bearings will seat against, or do I need to do something special to get them pressed in to the correct depth from the end of the tube?
Also, the seals just press in flush with the end of the tube?.

tap it in with a socket just smaller than the outside diameter of the the bearing till the hammer pops back at you. Then put some wheel bearing grease on the rollers and inside the seal to keep it initially lubed. the new seal just gets tapped in till flush with the housing. Also, coat the axles with the same lubricant you will use in the main case prior to installing them.
